Can I change the backup behaviour, so it doesn't keep asking me each time I close Note Studio?

Yes you can. As of version 3.1, you can have a new section in your iki.ini file:

[shutdown]
backup_location = --DEFAULT--
backup = ASK|YES|NO

• backup_location: allows you to set where backups are made

• backup: allows you to choose dialog behaviour
• ASK: current behaviour. Ask if you want to backup.
• YES: automatically (and quietly) backup to location
• NO: automatically (and quietly) do not backup
